On 1 January 2002 the ZSR was split up. The "new" ZSR is now only responsible for the infrastructure. Trains were operated by the new company ZSSK - Zeleznicna Spolocnost Slovakia - with divisions for passenger trains (DOP), freight operation (DNP) and rolling stock (DZKV).
In January 2005 ZSSK was split in a passenger operating company ZSSK (Zeleznicná Spolocnost Slovensko, a.s.) and a freight operating company ZSSKC (Zeleznicná Spolocnost Cargo Slovakia, a.s.). Also the stock has been divided between the companies.

In 2022 67.12 million passengers travelled  with ZSSK, still way below record year 2019 with 77.36 million passengers.

IG Rail was formerly known als SŽDS - Slovenská železnicná dopravná spolocnost a.s. It is an open-access freight company. Its current main traffic is semi-knocked down Skoda car kits from Mlada Boleslav and Kvasiny to Solomonovo(Ukraine). IG Rail is part of the Investex group.

RailLog is the new name of the railway business of TransLog Slovakia, after the split-up of owners PetrolSped Slovakia and PetrolSped Hungaria.

RailLog is a licensed operator in Hungary, Slovakia and the Czech Republic. The company specialises in transporting agricultural commodities from Romania, Hungary, and Slovakia to German and Belgian ports. It regularly transports steel slag from the U.S. Steel Košice plant to the cement plant in Rohožník. Recently, RailLog has gained large volumes in transporting agricultural commodities from Ukraine to Germany in cooperation with other carriers abroad. To a large extent, the carrier also specialises in transporting petrochemical products and bulk substrates in the metallurgical sector in HU-SK-CZ transits.

In 2020 Retrack, the rail logistics company of freight car lease company VTG, has taken over Carbo Rail.
Carbo Rail was created in 2017 by merging the railway activities of Cargosped from the Czech Republic and Rail Sped from Slovakia. The first four own locomotives were aquired second-hand from CD Cargo.
